In 2013, Hassan Ali Joho launched a vigorous campaign to become the first Governor of Mombasa County, a newly established position following Kenya’s 2010 Constitution.
His candidacy was backed by the Orange Democratic Movement (ODM), and he ran alongside Hazel Ezabel Nyamoki Ogunde as his running mate.
The gubernatorial election was held on March 4, 2013, as part of Kenya’s inaugural county-level elections.​
Joho’s main rival was businessman Suleiman Shahbal, who contested under the Wiper Democratic Movement–Kenya (WDM-K) party.
Joho won the election with 132,583 votes, while Shahbal received 94,905 votes . Shahbal challenged the results, alleging electoral malpractice, but the High Court upheld Joho’s victory, ruling that the election was free and fair.
During his campaign, Joho emphasized development priorities for Mombasa, including infrastructure, tourism, health, education, and drug rehabilitation.
He unveiled a KSh 22.3 billion budget for the 2013–2014 financial year, allocating KSh 1.6 billion to tourism and KSh 500 million to combat drug abuse.
Joho’s inauguration on March 27, 2013, was notable for the simultaneous launch of the “Truth and Electoral Justice Campaign” by ODM leader Raila Odinga, who used the occasion to address electoral reforms and political rights.
